If the Go Train in Malton station isn't an option, consider taking the UP Express. This train can be taken from the Airport Terminal 1 and will bring you directly to Union Station in 20-25 min. Note this is a slightly more expensive option than the GO train, and parking is paid. However you can often find day passes that include parking and round trip tickets for up to 4 people for $30.
